Extract the text from both documents using PDF to Text, then run the two outputs through the Diff Checker. That gives you an exact line-by-line comparison, which is far more reliable than reading two renders side by side.

Why do my documents fall out of sync?

Pages are matched by number. If a page has been inserted or removed, everything after that point is offset by one and the comparison becomes misleading. Check page counts first.
